According to the United States Census Bureau, Cottonwood Township covers an area of 32.63 square miles (84.5 km2); of this, 32.62 square miles (84.5 km2) (99.96 percent) is land and 0.01 square miles (0.026 km2) (0.05 percent) is water. The Embarras River defines the township's eastern border.
