Having represented Waterford at minor and under-21 level, Kelly made his championship debut for the Waterford senior hurling team against Cork on
26 May 2002 . He won his first Munster Championship medal the following month, scoring three points as Waterford defeated reigning All-Ireland champions Tipperary by 2-23 to 3-12. Kelly's best match of the 2002 season was the All-Ireland semi-final against Clare, where aBrian Lohan inspired Clare won by three points. Kelly won his first (and, to date, only) All-Star that year.He went on to win further Munster senior medals in 2004 (scoring a goal in the final against Cork) and 2007.

Eoin Kelly won 5 Waterford senior hurling championship medals, and a Munster club medal (in 2002), with Mount Sion before moving on to his new club,
