The 1993-1994 season in the premier Estonian league, named Meistriliiga, was the third domestic competition since the Baltic nation gained independence from the Soviet Union on 1991-08-20. Twelve teams competed in this edition, with FC Flora Tallinn winning the title for the first in the club history.

  1. ^ As FC Norma Tallinn and FC Flora Tallinn had equal points, an extra play-off game had to be played to determine the champion.
  2. ^ Four clubs (JK Tervis Pärnu, FC Dünamo Tallinn, JK Maag Tartu and JK Sillamäe Kalev) were relegated to the Esiliiga 1994–95.
  3. ^ Tevalte Tallinn was disqualified after 21 games for alleged corruption. Remaining games were awarded to opponents with 0-0.
