This is also the last episode to date that featured the character of Dr. Daniel Goodman, who did not return in season 2. At the beginning of the episode, Dr. Brennan is late for a court hearing where she is an expert witness. Before she leaves she accepts Zach's measurements on a
Jane Doe skeleton so Angela can perform a facial reconstruction. As Brennan and Booth leaves, Brennan bumps into her boyfriend, David, who unwittingly causes Brennan to rush back to the lab for her notes. When she rushes by Angela's lab to get her notes, she sees the facial reconstruction done by Angela which appears to be a middle-aged woman. This image causes Brennan to become very upset, telling Angela that she did it wrong in the presence of Zach and Dr. Goodman.Booth enters looking for Brennan and upon seeing the image he announces that the Jane Doe is Christine Brennan, Brennan's mother. Booth and Brennan begin to investigate her mother's death and this leads to the introduction of Brennan's brother, Russ Brennan, who Brennan hasn't talked to in years because she blames him for abandoning her when their parents disappeared.
As Booth digs further into the case, he discovers that Brennan and Russ's parents were criminals in the seventies with strong connections to a bank-robbing gang. To keep them safe, the whole family assumed false identities. The family's original surname was Keenan, and Temperance's name was Joy. Using a face drawn by Angela that Russ described, they track down a "pig farmer" named Vince McVicar. McVicar was the bank-robbing gang's hit man, and his blood was found in Christine Brennan's car. He strongly denies murdering Bones' mother, and points the blame at her father, saying that he and Brennan's mother were having an affair and that her dad went ballistic when he found out. However Brennan finds the murder weapon and is therefore able to charge Vince with her mother's murder, despite McVicar threatening to never tell her about her father if she proceeds.
At the end of the episode, Brennan, Russ and Booth are celebrating in Brennan's house, when she plays a message on her answering machine which warns her to stop looking. Brennan identifies the voice as her father's.
