The manga initially began as three separate one-shots serialized between June 24, 2003 and November 26, 2003 in two manga magazines published by Square Enix. The first one-shot was published in the summer 2003 special edition of "Gangan Powered", [citeweb|url= http://gangan.square-enix.co.jp/powered/2003summer.html|title=Summer 2003 issue of "Gangan Powered"|publisher=Square Enix|accessdate=2008-04-20|language=Japanese] the second one-shot followed in the autumn 2003 special edition of the same magazine, and the third-one shot was serialized in "Gangan Wing". The manga started regular serialization in Square Enix's "Monthly Shōnen Gangan" magazine on May 12, 2004. Summary = Maka Albarn and her weapon partner Soul Eater manage to gather the souls of ninety-nine evil humans, and only need the soul of a witch to turn Soul Eater into a death scythe. They manage to find a witch and defeat her; however, she is a magical cat, and Shinigami confiscates all of Maka's souls. Black Star and his partner Tsubaki are assigned to fight Mifune, a swordsman so powerful his soul is the equivalent of ninety-nine souls, and the witch he protects, Angela. Although Black Star defeats Mifune, he leaves him after he learns Angela is a child. Death the Kid, Shinigami's son, and his partners, Liz and Patty, are sent to an Egyptian pyramid to gather souls. Kid defeats all of the monsters inside, but after he destroys the pyramid, Shinigami confiscates all of his souls. Due to their lack of success in soul gathering, Shinigami assigns Maka and Black Star to supplementary lessons in fighting an undead Shibusen teacher, Sid Barett.

Summary = Sid reveals that the person that turned him into a zombie was Franken Stein, the strongest meister ever to graduate from Shibusen. Maka and Black Star fight Stein, who overwhelms them. Afterwards, Stein informs them that he was part of their supplementary lessons, and begins teaching at Shibusen. Following this, Kid begins attending Shibusen, and when Black Star and Soul Eater try to fight him on his first day, he easily defeats them. Maka is assigned on a mission to Italy, where she encounters Crona, the wielder of a "demon sword", Ragnarök, who absorbs the souls of normal humans, putting Crona at risk of transforming into a kishin, a "demon god" that can destroy the world. Crona defeats Maka, severely injuring Soul in the process, and is stopped by Stein, who uses Death Scythe, Maka's father, as his weapon. Before Stein can kill Crona, the witch Medusa takes Crona and retreats.

Summary = Black Star and Kid investigate reports of a "holy sword", and find the weapon Excalibur. After learning of his egotistical attitude, they abandon him. Following this, Black Star and Tsubaki are sent to find a "demon sword" that is attacking humans. They learn that he is Masamune, Tsubaki's brother, and Tsubaki manages to defeat him, acquiring his powers in the process. At Shibusen, Medusa poses as the school nurse, discovering that Soul has the "black blood" she placed into Crona. Meanwhile, Medusa has earned the ire of other witches, and two of them, Eruka Frog and Mizune, attempt to kill Medusa. Medusa kills Mizune before Stein and Maka arrive, and Medusa manages to retain her cover.

Summary = Medusa enlists Eruka to free an immortal werewolf from a witch's dungeon in order to test the black blood inside Soul. The werewolf, calling himself Free, battles Maka and Black Star, and they manage to defeat him. Afterwards, Shibusen has a major examination, and although Soul, Kid, and Black Star all fail the test, Maka scores the highest in the class. Kid is dispatched on a mission to investigate a ship that is gathering souls, and he discovers the ship, Niddhogg, and the ship's captain of the same name. Before Kid can defeat Niddhogg, Crona arrives and uses Ragnarök to absorb the souls on the ship, transforming Ragnarök into something that resembles a black dragon. Crona escapes with Ragnarök despite Kid's efforts.

Summary = Shibusen holds a celebration to mark the anniversary of its creation. Medusa stages an attack on Shibusen with Eruka, five members of the Mizune family, Crona, and Free in order to awaken the original kishin, Asura, who is imprisoned underneath Shibusen. Free traps most of the Shibusen students and Shinigami inside with his magic, and Maka, Black Star, Death the Kid, Stein, and their respective partners manage to escape. Stein and Death Scythe fight Medusa in order to allow the others to pass, and after they encounter Crona, Maka stays to fight. Maka's efforts prove fruitless against Crona's superior power, and Soul uses the black blood inside him to increase Maka's power by drawing on the madness inside him.

Summary = After using the black blood, Maka fights Crona evenly, and manages to locate the source of Crona's childhood trauma. After Maka comforts Crona, Crona surrenders. Meanwhile, Medusa and Stein fight to a stalemate, and Stein uses a technique to paralyze Medusa at the cost of his own movement. Free and Eruka arrive at Asura's chamber, and when Eruka tries to free him, Black Star and Kid arrive. The madness in Asura's chamber stymies the efforts of all of the combatants; however, Eruka manages to inject the black blood into Asura despite Black Star's efforts. Due to Asura's revival, Medusa lowers her guard, and Stein cuts her in half. Asura awakens and flies into the sky, where Shinigami awaits him. Without Death Scythe, Shinigami is overpowered by Asura, who retreats from the city.

Summary = Shinigami summons all of the death scythes in the world to Shibusen, and begins to construct a plan to counter his influence. Meanwhile, Crona joins Shibusen as a student, and is assigned on a mission with Maka to Romania. The two encounter a golem mechanic, Giriko, who attacks them. Maka detects a presence inside one of Giriko's golems, and it is revealed to be a witch, Arachne, who Shinigami defeated in the past. Justin Law, a death scythe, arrives to save Maka and Crona, and Arachne retreats, learning that her worldwide organization, Arachnophobia, is still intact. Shibusen and Arachnophobia begin a war, and Sid and death scythe Yumi Azusa are assigned to attack an Arachnophobia facility. Black Star accompanies them, and encounters Mifune, now a member of Arachnophobia, at the facility.

Summary = Mifune defeats Black Star, and Sid manages to destroy the facility. As Mifune retreats, he gives Tsubaki advice on how to control her brother's power. In Death City, Medusa's remains enter a small girl, who Medusa uses as her host. She travels to meet Arachne, her sister, and after their meeting, plans to topple Arachne's organization. Kid is dispatched to find a demon tool in a train that has never stopped running for 100 years. He finds the train, but an Arachnophobia agent and the Mizune family join the hunt for the demon tool. Kid manages to find the demon tool, and finds his father's signature on it alongside that of Eibon, the creator of the demon tool.

Summary = Kid attempts to research who Eibon is and finds that the book on Eibon was taken by Medusa. Meanwhile, Crona begins to adapt well to life at Shibusen, and is confronted by Medusa, who asks Crona to spy on Shibusen. Crona places an item into Marie Mjolnir, a death scythe and Stein's new partner, in order to increase Stein's insanity. To counter the threat from Arachnophobia, Stein trains Maka, Black Star, and Kid in duel arts, a form of combat in which the three synchronize their souls to fight better in tandem. Although Maka and Black Star are initially incompatible, they overcome their differences for the sake of their team. Shibusen dispatches its forces to find "Brew", one of the most powerful demon tools created by Eibon. While the battle rages on the island where Brew is located, Maka, Black Star, and Kid attempt to find Brew, and encounter Mosquito, one of Arachne's foremost servants.

Summary = Although Maka, Black Star, and Kid successfully use duel arts to fight against Mosquito, his continuing transformations into younger forms of himself force them to retreat. However, Mosquito unknowingly returns to Arachnophobia with a replica of Brew, as Medusa sent Mizune to retrieve Brew during the battle. Fearing that there is a traitor in Shibusen, Shinigami summons Joe Buttataki to investigate, and he begins to suspect that Stein, who has been experiencing fits of madness due to Asura's awakening, is the traitor. Meanwhile, Maka accidentally overhears Crona talking with Eruka, and she realizes that Crona is a spy. In Shibusen, Black Star deliberately instigates a fight with Kid to confront his doubts due to his recent string of defeats, and Kid defeats him. Elsewhere, Joe Buttataki is attacked and killed by an unknown assailant, and Death Scythe and Sid come to Stein's house to arrest him.

Summary = Death Scythe tells Stein that he believes that he is not the killer, and instructs Stein to leave Death City with Marie to find Joe's killer. Meanwhile, Black Star leaves Death City with Tsubaki, who suggests going to her parents' home. Eruka arrives at Crona's room to instruct her to leave Shibusen, and she leaves as well. The following day, Maka is dispatched with Kid to investigate a demonic factory. Inside the factory, Maka encounters a clown that is a product of the madness Asura created throughout the world. The clown attempts to overcome Maka with madness, but Soul helps her in finding the courage to overcome her fear, vastly increasing her power and allowing her to defeat the clown. In Shibusen, two witch agents are found, and meister Kim Diehl, a secret witch, and partner Jacqueline O. Lantern Dupré run away from Shibusen and are accepted into Arachnophobia by Mosquito. Shinigami then learns that the witches' locations were disclosed by Medusa, who offers a deal to reveal the location of Arachne's headquarters.

Summary = Medusa offers to lead a strike team into Baba Yaga's castle, Arachne's headquarters, and gives Shinigami the real Brew as a sign of good faith. Shinigami agrees and Maka, Kid, Ox Ford, and Kilik Lunge are assigned to the team. With Medusa's aid, the team manages to evade the perimeter defenses around Baba Yaga's castle and they successfully infiltrate it. Medusa explains that there are eight locks to Arachne's throne room and that the group will have to separate to destroy them. Ox attempts to search for Kim, who he has feelings for, in the castle. He finds her manipulated by a machine that lowers morality, and she stabs him, claiming her allegiance is to Arachnophobia. The alarms in Baba Yaga's castle begin to activate, however, as Black Star arrives, running straight through all the perimeter's defenses.

Summary = Black Star begins to fight Mifune, and due to the training he had at Tsubaki's home, he is able to fully utilize Tsubaki's demon sword ability and fights Mifune evenly. Inside the castle, Ox battles Kim, and attempts to convince her of his devotion. He manages to overcome the morality machine, and Kim relents. Elsewhere, Kid and Free encounter Mosquito, who transforms into his strongest form to fight both of them.
