He was CRNC National Chairman from 1999-2003. During Stewart's tenure as Chair of the CRNC, the organization began a full-time field program and improved fundraising.

In 2001 three women accused Stewart of harassing female colleagues and using party funds to pay for cell phone bills and other personal expenses. The Republican National Committee hired an outside law firm to investigate. The firm found that Stewart's actions did not meet the legal definition of sexual harassment, but the firm's report states his conduct was "unprofessional and inappropriate for a work setting." After finishing his service as CRNC Chairman, Stewart joined the staff of the Leadership Institute.

In 2004 the CRNC's controversial relationship with direct mail company Response Dynamics, Inc. brought national attention. Some former leaders of the CRNC blamed Stewart for mishandling the company's fundraising methods, which targeted the elderly with misleading letters.
