The school was established in September 1997 but formally started its operation in June 1998. HSIS was organized and registered with the Securities and Exchange Commission (SEC) and was followed by the release of its Government Permit to operate for the S.Y. 1998-1999. The first year of operation was inaugurated with 29 pupils in Pre-school (N-K-P) to Grade V gathered in a school house which has been now turned as the Administration Building. In the second year of the school the student population increased to nearly 200% and with this, a two-room annex building was built in the vacant lot.
For five years, HSIS was in operation through its Government Permit granted by the Department of Education which has to be renewed every school year. Not until, S.Y. 2003-2004 when HSIS was granted by the DepED, Government Recognitions in Pre-school, Grade school and High school which serve as its lifetime license to operate. HSIS was granted by the Bureau of Immigration an Authority to Accept Foreign Students through a Special Order issued in January 2006.

The school's mission is to have "A deep commitment to provide Quality Education that instils respect to our students, turning them to be responsible citizens and disciplined leaders with faith, morale and love to environment."
The eight objectives of HSIS are patterned in the 'hierarchy of needs' by

The school logo is round in shape with a White Dove in it which symbolizes the Holy Spirit, the third person in Trinity. The White Dove is holding a gear with a flaming torch in it, which represents the institution’s effort in bringing the best tool of implementing its vision-mission and objectives through its educational services. An olive twig in the beak of the Dove represents peace and harmony among all the members of the school community. With these, a “HOLIAN” will surely grow into an individual who is well INTEGRATED and is prepared to life giving “Service to God and Country”.

Shades of Purple, Violet or Lavender are the official colors of Holy Spirit Integrated School. Known as a royal color, it gives details to the honor and dignity to the school image being projected. This color in Japan also symbolizes peace. This peace as commonly attributed to the Holy Spirit, the comforter and its ultimate source.
