The airline was established in 1986 and started operations in May 1986. It was set up in association with African Airlines International as a sister company, until September 1999 when it separated.
Despite rumors of termination of operations in Kenya, in August 2006 Fact|date=April 2007, operators are still reachable and it is apparently still possible to fly with the airline.
More recently, the airline has been implicated in flying prisoners of the
USA on so called 'extraordinary rendition flights' from Nairobi, Kenya to Mogadishu, Somalia, including 11 children on one flight along with a number of women. When questioned about the flights, a spokesperson for African express airways stated that the 'threat of losing our operating licence meant it was necessary to fly these prisoners.'
