Body parts are found in a Naval motel. The team investigates and initially calls it as a drug deal gone bad, until the body parts turn out to be medical waste and the evidence is found to be planted. Abby is in the lab with McGee, testing the drugs, which a preliminary drugs test at the scene indicated was cocaine. However, the chemicals in Abby's kit react with cyanide which was mixed in the cocaine, resulting in cyanide gas. The air in the room quickly becomes toxic. McGee saves Abby by dragging her from the lab, and she secures it from the outside.
Abby is grilled by the rest of the team about a restraining order she had taken out against her ex-boyfriend, Mikel. She tells them that he couldn't take the hint that it was over and was now stalking her. Gibbs asks why Abby did not go to him, and she answers that she wanted him restrained, but not beaten to a pulp with a baseball bat.
Gibbs, Tony and McGee go to see her ex, a crime scene cleaner, to make sure he does not try anything like this again. He has an alibi, and they are confounded because he spent the attack time working alongside police on crime cleanups.
Gibbs orders Abby into McGee's protective custody at McGee's house. When McGee leaves Abby in order to fetch her toothbrush from the car, Mikel invades McGee's flat. Abby fights him off. Mikel escapes as McGee returns. The next day in the NCIS squadroom, Gibbs punishes McGee by denying him the use of his desk chair, so McGee works at his computer whilst kneeling. When McGee discovers a way to track the villain's computer surveillance of Abby, Gibbs rewards him with the return of his chair and tells him to get Abby to help him with the work. McGee points out that first someone will have to persuade Abby to leave the elevator.
Gibbs goes to the elevator, which opens to reveal Abby sitting in the corner, holding a taser gun from Ziva, pepper spray from Cynthia and brass knuckles from the Director. She explains that only five of the 2.2 million deaths each year occur in elevators. Gibbs, having seated himself on the floor next to her, simply says no one is going to harm her. Abby declares that Gibbs is only saying that to make her feel better, but admitting that it did make her feel better, asks him to say it again. He does, and puts his arm around her so that she can rest her head on his shoulder, at which point the elevator doors open again to reveal Jimmy Palmer, suitably stunned at the sight of Abby/Gibbs nonchalantly floorbound.
Abby eventually moves out of the elevator and takes up residence in her lab. This proves unwise, as Mikel manages to hack the Navy Yard security system and gain entry. He phones Abby whilst watching her through her basement lab's window. She realizes that he is outside as the rest of the team discover that he is on the Navyard. The team scare him off and Gibbs takes Abby to his own home as protective custody. Abby, unable to sleep, drinks in Gibbs' basement and works on his boat. Gibbs arrives and tells Abby she needs to sleep. She responds with an explanation of how she keeps seeing Mikel and, now drunk, will have to face court tomorrow with a hangover. She debates whether she has been the architect of her own problems with Mikel, and arrives at the conclusion that she has not, which pleases her. Meanwhile, Gibbs has removed a series of tools from her hands that she has been drunkenly waving around, putting him in danger. When she damages his boat, she becomes contrite and scared, at which point Gibbs reveals that Mikel has been caught crossing the Anacostia River.
The team relax, with Mikel in interrogation, and Abby goes to court. However, the real court escort phones in to say his tires were slashed, and the team realize that Abby is in peril. Yet again. Tony and Gibbs set off in pursuit. When they locate her, Gibbs is amused to find that Abby has used all of the self-defense weapons given her by her female colleagues and that they have worked. They come upon Abby at the point where her assassin is on the ground, being tasered, and ordered not to look up Abby's skirt.
The final reveal is that the true villain is the defendant in the court case that Abby was to give evidence in. The villain paid the assassin to get rid of Abby. Mikel merely enabled the assassin to go unnoticed, even though Mikel had repeatedly, truthfully, declared that someone else was following Abby. Mikel was also revealed, however, to have prepared a suicide note for Abby.
