The main story revolves around Professor Layton and his young apprentice Luke traveling to meet Layton's mentor, who has sent them a letter about a mysterious box. Layton's mentor, Andrew Schrader, writes that he wishes to have Layton take care of his information if anything were to happen to him. Professor Layton and Luke rush to the mentor's home, only to find him killed under mysterious circumstances. From there the pair travel to discover the secrets of "Pandora's Box". The gameplay is to take place partly on a train, as well as in two towns; the second of which is home to a mysterious, supposedly cursed castle.

The Professor's Trunk
The Professor's Trunk differs slightly from "Curious Village" in that there are four new features inside: "Mystery Journal", "Unique Camera", "Hamster", and "Herb Tea." These operate in a similar manner to the 'Inn' and 'Painting' sub-games from the first instalment; solving puzzles often gives items for the hamster workout, a new tea ingredient, a part of the camera, or solves a lock on the Journal.
ecret mode
Inside the secret mode, there are four things: the weekly downloadable puzzles of the first game, a "mystery journal", "Layton's Challenges" and a bonus section. These are very similar features to the ones included in "Curious Village".
Bonus materials
The bonus materials included are character profiles, audio clips, movies and soundtracks. The game also includes a password-locked bonus materials section, where codes from the first and third games can be entered to unlock further rewards.
