*4 February - The Kepong Flyover on the Kuala Lumpur Middle Ring Road 2 (MRR2) is closed to traffic for repairing works and reopened to traffic on 8 December 2006.

March

*2 March - Shah Alam, Selangor's state capital was hit by massive flash floods.
*11 March - The Low Cost Carrier Terminal (LCCT) at Kuala Lumpur International Airport (KLIA) in Sepang, Selangor. Malaysia's first budget air terminal is officially opened.

April

*1 April - The Ninth Malaysia Plan (2006-2010) was launched.
*12 April - Construction of the new Tanjung Puteri road bridge replacing the Malaysian side of causeway is canceled.
*22 April - TV9, Malaysia's sixth free-to-air station owned by Media Prima was launched, replacing Channel 9 which ceased transmissions in 2005.
*23 April - Tun Ghafar Baba, former deputy prime minister dies. He was laid to rest at Makam Pahlawan, near Masjid Negara, Kuala Lumpur.

June

*20 June - Petaling Jaya achieved city status.

July

*25 July - Tengku Datuk Puteri Kamariah Sultan Abu Bakar, sisters of the Sultan Ahmad Shah of Pahang was stabbed to death by her 21-year-old son Tunku Rizal Shahzan Tunku Ismail.
*30 July - 11 passengers were killed in the 2006 Nibong Tebal bus crash on the North-South Expressway near Jawi Interchange, Penang.
*30 July - Johor Bahru become as the second metropolitan city after Kuala Lumpur. The South Johor Economic Region (SJER) was established.
*August - The Malaysian federal government plans to build the Penang Second Bridge in the Ninth Malaysia Plan.

August

*12 August - The official flag and anthem for Federal Territory was launched.
*21 August - Malaysian pop singer Siti Nurhaliza marries Datuk Khalid Mohd Jiwa (Datuk K).

*7 September - The body remains of two 19th century Malay warriors Ngah Ibrahim and Laksamana Mohammad Amin Alang Duakap were brought back from Singapore to Perak.
*22 September - Suki wins One in A Million, a popular singing competition which offers RM 1,000,000.
*August-October - The 2006 Southeast Asian haze. Malaysia was also affected in this phenomenon.

October

*October - Mongolian model, Altantuya Shaaribuu was murdered in Shah Alam, Selangor.
*27 October - A six-coach LRT train which came in from Ampang overshoots the end of the elevated tracks at Sentul Timur station, resulting in the front half of the first coach dangling in the air about 25m above the ground.

November

*November - Heavy showers hit Peninsular Malaysia continuously every day for several weeks. This was unusually heavy even for the Malaysian rainy season.
*4 November - The South Johor Economic Region (SJER) was officially named as Iskandar Development Region
*7 November - The KLCI passes the 1,000 mark hurdle. It was the first time since 2000 that the KLCI has ever done so.
*12 November - The groundbreaking ceremony for the new Penang Second Bridge in Penang.
*20 November - A microchips worth millions of ringgit were stolen from the Air Cargo Complex in Batu Maung, Penang.

December

*7 December - The Klang Valley metropolitan area has given its Multimedia Super Corridor (MSC) status area by the Prime Minister Abdullah Ahmad Badawi.
*7 December - "Cicak Man", the famous super hero film in Malaysia was now showing at cinema for the first time.
*12 December - MEASAT III is launched by Proton rocket from Baikonur Cosmodrome, Kazakhstan.
*13 December - Sultan Mizan Zainal Abidin of Terengganu replaces Tuanku Syed Sirajuddin as the 13th Yang di-Pertuan Agong.
*15 December - The controversial issues about the demolition of the Bok House as the heritage building.
*19 December - Several parts of Johor, Malacca and Pahang including Johor Bahru, Skudai, Segamat, Jasin and Kota Tinggi were hit by flash floods.
